Proteomic approaches have also been used toinvestigate the function of individual viral proteins. The EBNA2protein is considered to be the master transcriptional activator,switching on the expression of all of EBV’s immortalising genes, aswell as various cellular genes known to be critical for EBVinfection, such as CD23. In an attempt to identify proteins altereddue to EBNA2 expression, 2D-PAGE was applied to a protein samplefrom a conditionally immortalised B-cell line, in which EBNA2 isactivated by translocation to the nucleus, due to the addition ofoestrogen (). In that study,EBNA2 target proteins and the proteins that were induced duringprimary B-cell infection were shown to correlate, highlighting themajor role of EBNA2 during the establishment of latency and B-cellimmortalisation. A total of 20 differentially expressed proteinswere identified, 12 of which were upregulated, including theprotein synthesis and degradation factors eIF5a, P0, PA28γ andubiquitin thiolesterase L3, as well as two proteins involved innucleotide metabolism, Nm23-H1 and pyrophosphatase. Some of thebest characterised EBNA2-responsive proteins were not identified,however, suggesting incomplete coverage due to the nature of theproteomic approach employed.

The increasing trend towards utilising large-scalesystems biology across the scientific community has led to anincreasing availability of OMICS datasets. Indeed, multipleprojects have been established in order to set up and maintainlarge data repositories, such as the ProteomeXchange and RNA-seqAtlas web applications, allowing the wider scientific community touse data previously obtained by other groups to inform their ownresearch (,). This is highlighted by a recentstudy using 42 previously published and 7 unpublished phenotypes inferred by RNAi screens (). This approach enabled a ‘signed’protein-protein interaction network to be constructed, consistingof 6,125 interactions between 3,352 proteins. Subsequent testing ofthe network revealed a high predictive power. As more OMICSdatasets become freely available, the power of such predictivemodels will increase, as will our collective understanding of thequestions we can answer by using them. It is important to remaincritical, however, and not rely solely on computational predictionbiology. Despite the success of many of these projects, the datarequire validation in a wet lab environment.
